Fully agree :)
So,
1. fitting in trjconv should be split, first calculating the rotation
matrix, which is subsequently used for transformation of both
coordinates and box vectors
2. alignment of the box with the Cartesian axes should only be
_required_ by mdrun. Note that it would be trivial to have grompp
rotate an arbitrary box to meet Gromacs requirements.
The VMD/Pymol problem is another thing.
