Use an external program like rasmol or VMD. Both of these can use 
scripts (search the net if you don't know how to write them :-) to save 
an image of each configuration to a separate file.

Then you can use either giftrans to create animated gifs or an 
mpeg-encoder to create mpeg-movies. There should be plenty of free ones 
on the net.
