Hi Paul,

I ran into the same problem.  Quick fix was to generate my covarince matrix using an older version of gromacs (eg. 3.0.5)  
Use gro file instead of tpr for the -s option when running g_covar.  xpm2ps should smooothly convert the xpm file to eps.
