Hi, I'm quite a novice and got simple questions: What kind of structure is generated with pdb2gmx -q *.pdb? Manual says that pdb2gmx add protons, but I can not check the result of how right everything there in my structure ? 'protonate' adds hydrogens. Can it add just polar hydrogens ?
