Has anyone else noticed that on MacOS X 10.3, the gromacs binaries
like pdb2gmx will segfault if the path becomes too long? This problem
doesn't seem to occur under Linux. On my machine the path length that
segfaults pdb2gmx is about...
/opt/ibmcmp/xlf/8.1/bin:/sw/share/xtal/cns_solve_1.1/mac-ppc-darwin_g77/bin:/sw/share/xtal/cns_solve_1.1/mac-ppc-darwin_g77/utils:.:/usr/local/NMRPipe/nmrbin.mac:/usr/local/NMRPipe/com:/sw/bin:/sw/sbin:/bin:/sbin:/usr/bin:/usr/sbin:/usr/X11R6/bin:/sw/share/xtal/ccp4-4.2.2/etc:/sw/share/xtal/ccp4-4.2.2/bin:/sw/share/xtal/ccp4-4.2.2/ccp4i/bin:.:/Applications/sparky.app/Contents/Resources/bin:/usr/local//bin:/usr/local/NMRPipe/dynamo/tcl:/usr/local/modeller6v2/bin:/usr/local/autodock/share:/usr/local/autodock/bin
Could this be memory allocation for pointers in gromacs? I say that because
if I run pdb2gmx from within gdb the segfault doesn't occur. I have been
told gdb can mask some memory problems.
