Seems you are using my ffG43a2.rtp entry for the chromophore of PYP. I guess
that's what you want, right?
But in your pdb the CYX residue does not contain an atom that is called
O1, and also all hydrogens are missing. The latter you can circumvent
with the -ignh option of pdb2gmx.
If the O1 is missing, add it, but probably iit has an other name in your
topology.
