Thanks Florian, Olli and Tsjerk for hinting me into the real trouble, it 
seems my original PDB had two TER entries besides the real one at the end of 
the sequence, i suppose that's the cause my protein gets split while 
preparing it for MD.

As always,  input trash = output trash.
