The topology refers to the numbering of a single molecule, so yes, each one has
three atoms.

No, atom numbering should be continuous and non-overlapping. How is your
topology set up? If you have something like:
#include "spc.itp"
[ molecules ]
SOL 2
...then everything should be fine.
