It simply means that the mdrun program is utilising two threads. If you are running the program on a dual core machine or a single core machine with hyperthreading, this means that it is using all the processing power available.

I am running a simulation of 3ns and while energy minimizing its starting two threads and then the time steps starts counting .. what does this starting two threads means ??
