Well,
$ readelf -d build/src/gmxlib/libgmx.so | grep RPATH
clear, libgmx has no lib dependencies, but libgmxana
readelf -d build/src/tools/libgmxana.so | grep RPATH
  0x000000000000000f (RPATH)              Library rpath: 
[/people/thnfs/homes/junghans/opt/src/gromacs.stable45/build/src/mdlib:/people/thnfs/homes/junghans/opt/src/gromacs.stable45/build/src/gmxlib]

Everything looks fine, here.
