[gmx-users] long bonds and seperating protein into chains

i have a protein where pdb2gmx complains that it contains long bonds.

i'm suspecting the problem is that the protein has several domains and
should be multi-meric instead of monomeric as it's presented in the
pdb file.
can i assume that the long bonds are where the chains break off?
