[Bulk] [gmx-users] Issue in configure of LAM in Cygwin

Indeed, a better place to ask this question is LAM's mailing list.

I just suspected whether you have background process running at 99% with 
idle priority, such as those distributed project, e.g. Folding at home, 
SETI at Home. cygwin has the capability to detect the computational 
intensive program and give way for them. This could be the reason why 
the script never finishes.
