Hi,

I found the Perl script (top2psf) could solve my problem which could be
downloaded from: 

http://www.ks.uiuc.edu/Research/vmd/script_library/

Concerning one's simulation, certain changes to the script may be needed. 

However, I still wonder whether there is a way to directly add connectivity
information to the trajectory file(pdb format with many frames) ?
