Did you subsequently run pdb2gmx (or anything else that's failing) through a 
debugger like gdb and obtain a backtrace?  Debug mode doesn't work magically; it 
just enables you to discern what's going on by using the appropriate tools.

An immediate seg fault suggests that your installation was not done correctly or 
the binaries have been moved over from a machine with a different architecture. 
  Without the backtrace, there's nothing to go on.
