Correct. You can also drop the for loop and do:
sed -i s/invsqrt/invSAFEsqrt/g `find ./gromacs-4.0.4`
or even
find ./gromacs-4.0.4 -type f -exec sed -i s/invsqrt/invSAFEsqrt/g {};
